Agree with Ron. It would be far cheaper and easier to buy an open top than convert a wagon to an open top. Ebay, Autotrader, Craigs List, some of the forum for sale sections, .... between them all you should find lots of open tops.

Yes, go for a soft top.
In order to convert your hard top you need to remove the very heavy steel roof assembly, replace the B and C pillars and rollbars along with mounting brackets for the soft top roof. You'll also need to pick up misc odds and ends and interior pieces that will add up quickly.
You'll also lose speaker mounting/radio mounting locations and there would be a fair bit of wiring harnesses to remove or re bundle.
Same goes for the other way around, it's very expensive to convert one truck to another type.
The wagons are often times more desirable, and if you have a good condition wagon and you want to swap it for a similar condition soft top I suspect you may have a few people that would rather have a wagon.
Personally, my favorite is the best of both worlds, the 4 door hardtop.
Just got to watch out for rust bubbles/pockets on the aluminum/steel interface between the roof and body. It's very common, but I've seen some really bad cases.
